Cetra based virus sounds very good. Point in fact it could be WHY the boys got infected with it: They were 'primed' for it, or even originally infected, by Aeris.

I think Zack, Cloud, and certain others were 'primed' for infection and transformation by the virus because they have compatible genes passed down through many generations of Cetra-human interbreeding. The pacifist strain that Aeris is non-aggressive -- it can be inherited genetically, but it doesn't infect like the much more aggressive feral strain.

If you go with the split theory on the Parasite, one nurturing one scary feral aggressive, it makes sense. One to take care of the food supply, one to defend it, but as the Cetra matured they decided they didn't need the Feral!Strain anymore (because they over ate and then everyone had to move) so they became less common (or were locked away), making way for Jenova to come and steal their planet away for the dinner table.

Well, the Feral-verse view is that the feral form is the original, dominant virus/parasite strain. Unfortunately, for whatever reasons, the Cetra began developing a moral conscience, which made them reject their predatory impulses. Unfortunately, the new pacifist Cetra was easy pickings for Jenova. Boo! Hiss!

Nanaki/Red XII connection...Well, Hojo DID put him, when he appeared a violent monster, in a cage with Aeris, unrestrained. Maybe his species has some of the original Feral!Strain in them?

Hmmm... I don't think so, although it's possible that there's a third virus strain that mutated and branched off in long distant ancient times, resulting in Red's race. But it's equally likely that his species had always existed on the Planet.

And Hojo had an inkling of the connection to risk such valuable specimens?

Nope, Hojo didn't have a clue about the whole Cetra virus thing. It could be that Red, although hiding his intelligence, wasn't behaving aggressively, so Hojo decided to risk putting Red and Aeris together. We also don't know what sort of security precautions and/or monitoring was going on, so it could be that Hojo had the means to separate them if something bad happened. ::shrug::
